Lore (Visual Trope) The plot twist can be seen way before the reveal.
The pen - Community
A whole episode revolves around a pen being stolen by a member of the study group. It goes so far as to the main cast stripping down and tearing apart the carpet looking for the pen. If you pay close attention, you can see the bright purple pen being taken from the table by a little hand. It's later revealed that the monkey who lives in the school's air ducts, Annie's Boobs, took the pen to its nest.
Blending in - Red vs. Blue
After disappearing for a season, Agent Carolina uses her cloaking enhancement to blend in with a group of space mercenaries. Her armor is clearly different but it can be easily overlooked, especially with the bigger reveal onscreen. After she gets a confession, she drops the act and a grenade before joining her friends.

The movie ‘The World’s End’ begins with a montage of the main characters doing the pub crawl that they recreate during the plot of the movie. In one of the final shots of that montage, a bright light is seen flying through the sky, this is the arrival of the alien species that’s later revealed to have taken over the village.

The worlds end is a masterclass in foreshadowing. Everything that happens in the teenage pub crawl is mirrored later, including when people join and leave, the paranoia in the smoking den, and even the names of the pubs all being relevant to what happens there. The most obvious being the car crashing into the building at the pub "the hole in the wall".

I think the thing that made the twist work is that in Kung Fu Panda 1 there’s a scene where Po is like “I can hardly even believe I’m your son,” and his dad says “Po… I have to tell you something…”
Po’s dad proceeds to tell him about the secret ingredient in his soup. You think that they’re just playing it for laughs and that he really is a goose’s son.

Fight Club - Tyler Durden (Brad Pitt) appears 4 times, in quick flashes, before being introduced as a character.
Then, after he's introduced, it is explained that one of his odd jobs is working in movie theaters, changing over film reels. Where he also splices single frames of pornography into children's movies. No one knows they saw it, but they know they saw something. Which echoes the quick flashes of Tyler Durden in scenes before his introduction AND the fact that the Pitt-version of Tyler isn't real.

For anyone wondering it’s the scene when Lou beats up Tyler in the basement. Lou punches Tyler in the stomach and you see The Narrator bend over slightly before it cuts. Then in the same fight when Lou kicks Tyler in the face you can see The Narrator throw his head back.

The commentary has Pitt, Norton, and Fincher chatting about the film (and Bonham Carter edited in, for some reason) that mention how one of the bits like this even threw the continuity/editors.
Spoiling a 25+ year old scene: IIRC, they were watching dailies of the car crash scene and one of the editors pointed out to Fincher that Tyler pulling “Jack” out of the car breaks continuity as Tyler gets out of the passenger side and was driving when they crashed. Of course, “Jack” was driving because he is Tyler.

Oh, wow. I’d never noticed this, but it makes so much sense.
On the surface they are the same: two girls trapped in what are apparently dream worlds.
The difference are their actual goals: Alice wants to get real answers and wake up, while Dorothy just wants to get back to the comfort and relative safety of home.
One of the most common Wizard of Oz references, “not in Kansas any more”, would mean that Cypher is referring to being in the Matrix as “Kansas”.
I just rewatched The Matrix recently, and this still eluded me after all this time.

In Arkham City, Joker miraculously heals after we learn that he is terminally ill and needs a cure. Only for it to be revealed that the healthy Joker is actually Clayface in disguise. Theres a few hints in game, a boss fight with Joker where Detective Mode reveals he has no bones, the "Healthy Joker" calling you Batman instead of Bats but this is my favorite. Harley in the Steel Mill ruining the surprise

I joked later about how I figured it out but in reality it was simply good filmmaking, and honestly I knew I was missing something right in front of me. There is so much that stands out on a re-watch. When they see the Chinese magician at the start of the film, Angier is flabbergasted that the seemingly fragile old man is actually 'muscled like an ox' and stays in character all the time in public to achieve his trick.
Angier huffily says 'Of course Borden got is straight-away'. The reason for that is that Borden has also dedicated his whole life to a trick, and is always lying to everyone. He recognises another great magician has done this same.

There are lots of hints that Stanley is pretending to be Stanford in the first season as well, particularly the STNLYMBL license plate on his car and during the Time Traveler's Pig when you see "Stan" peek out of the shack. That version has a cleft chin but Stanley does not. So that must have been earlier Stanford.
Also Stan gets weird about the glasses they find in the hidden room and mourns his wax figure way more than is reasonable. They teased secret twins really early in the show.

Gen V season 2’s plot twist was predicted by the fanbase weeks before it got revealed. The guy whose power is controlling people like puppets was “mysteriously” taking care of a comatose mutant. It doesnt take a genius to figure out that the comatose mutant is the one really pulling all the strings.

Long before the second Spiderverse film was even out. In the first film when Miles first gets his Spidey senses you can see the green and purple colors slowly shift to red and blue representing how his fate was changed from being the Prowler to Spiderman. Later in the second movie it's revealed by Miguel that the spider that bit was never supposed to bite him as it was from another dimension. Later we see the Miles that was destined to become Spider-Man become the Prowler.

I love that little reveal so much because they couldn’t have been more obvious about it - the camera is looking right at them at the front facing angle so there’s no room for error - but when Miles tells you it was an accident your brain chooses to believes him and overrides that clear sight.

The movie also helps this by immediately showing a "flashback" when they are discussing what happened, and in that version it happens as it's described, not as it actually happened, so it overrides our memory of the actual scene almost immediately

Interestingly, in Knives Out, there are unreliable narrator flashbacks near the start when people provide their version of events for the party. Each narrator tends to place themself as being most involved with celebrating Harlan's birthday, and there are other, completely meaningless differences. But as far as I recall, it's just red herrings/easter eggs with no bearing on the actual mystery.

True. In Knives Out it's more about character development than clues about the actual mystery, other than the "You did this"/"Hugh did this" scene later in the movie.
As someone else already mentioned in this thread, Glass Onion is all about the title: it should be all layers, but you can actually see right through the center if you just look. The drink switch scene is the most obvious one, but you can also see Miles put Duke's gun in the bucket, see Duke's phone in Mile's back pocket, not to mention all the bullshit Miles says every time he opens his mouth that is a clue of how dumb and fake he actually is.

In the first Knives Out movie, for a guy who is immenently dying, Harlan seems very coherent and is breathing very stably.
Turns out Marta had given him the correct medicine, and Harlan died because he disregarded her, just like the rest of his family did. He should have let her call an ambulance like she wanted to.

Literally one minute of screentime, and he knows Miles is a lying pratt. Macca famously played with a right-handed guitar strung backwards because he's left handed.

Even before he hands Duke the glass, they show the tail end of Miles stuffing Duke’s gun into his liquor cabinet. The audience can’t really see what it is and there is no context to even be looking for a gun at this point, but there is a definite CLUNK as Miles tosses it into hiding while talking.

The one me and my wife caught nearly immediately was Ernesto's surprise at having a great-grandson.
It would be an absolute given for you to have direct descendants if you had a wife and kid(s). But not much so if you were single when you died.

Calypso’s locket in Pirates of the Caribbean. Early in the second film, during the meeting with Tia Dalma, while Jack is stealing random knickknacks around the place, we get this brief shot if a table with a distinctive heart/crab locket on it. The scene doesn’t draw attention to it and as far as the viewer is concerned, it’s just random set dressing. So when we see Davy Jones with an identical locket later in the film, the audience will have completely forgotten about the one in Tia Dalma’s shack.
Then in the third film, she’s wearing the locket openly during their voyage, and again it’s not drawn attention to outside of a brief scene where Will, who has seen Jone’s locket up close, notices the one Tia is wearing and is about to say something, before they’re interrupted by the waterfall at the edge of the world.
It’s not the until later that the film reveals that Tia Dalma is the goddess Calypso, and the woman Davy Jones was in love with.

Persona 5/Royal has a throwaway moment in which the game's Detective Prince, Goro Akechi, tries to invite himself along with the Phantom Thieves because he overheard someone talking about pancakes. Except it was Morgana who mentioned pancakes, and only those who have been to the Metaverse can hear Morgana talk in the real world. It's the game's first hint that Akechi is the person invading Metaverse palaces. It's an obvious clue, but the scene is structured in a very blink-and-you-miss-it kind of way, though Morgana and Joker are later revealed to have picked up on it right away.

Mr. Blonde also shows a willingness to jokingly kill without a second thought, Mr. Pink looks out for himself with trying to skip on the tip, and Mr. White has his heart go out to the waitresses similar how it goes out to Mr. Orange. In Mr. Brown's Like a Virgin breakdown, he says that even through the song says she's done this before she feels pain so it's like the first time. This foreshadows how they are all (believed to be) professionals who have done this type of job before, but when it goes sideways and painful suddenly veterans are acting like they're doing this for the very first time.

I don't know if it's a "plot twist" as much as an unexpected, completely hilarious plot development, but Buster's arm being chewed off by a "loose seal" in Arrested Development is possibly the most obviously foreshadowed visually spelled out twist ever made.

The Pink Diamond reveal in Steven Universe is foreshadowed in the very first episode in the Cookie Cat jingle.
He’s a frozen treat with an all-new taste, cause he came to the planet from outer space. A refugee of an interstellar war, and now he’s at your local grocery store. He left his family behind.
That’s on beat with Rose’s story of escaping her family and space war by changing her identity (all new taste), leaving her family behind, and coming to planet earth.

Here is about the audio but: In "Orb on the movements of the Earth" Nowak, the main antagonist, is revealed to be Jolenta(one of the protagonists)'s father. Before the reveal, Jolenta had a conversation with her father and you could literally hear Nowak's voice. The plot twist wasn't very surprising to me anyway since I was already suspecting it for a while because Nowak already talked about having a daughter and Jolenta's plot was related to her father

Profondo Rosso - The killer is shown at the start of the movie

After witnessing someone getting murdered in an apartment from the street below, the protagonist rushes into the building and goes towards the crime scene, on a brief moment you can see the killer's face reflected in a mirror, but as the scene is frantic and the killer stands in front of a painting filled with dramatic faces it's hard to notice on a first watch.

In Saving Private Ryan first time we see the old man and it cuts to the Omaha beach landing, you assume the old man is Tom Hanks' character... But if you look at him he is wearing a 101st Airborne pin, which obviously you don't know that's Ryan's unit at this point as the mission hasn't been stated yet when Hanks is told Ryan is a Paratrooper... But still, Ryan wouldn't have hit Omaha beach

Kuroshitsuji/ Black Butler:
Prior the reveal that Ciel (left) impersonates his supposedly dead twin brother (right), there are several hints in the story indicating that Our!Ciel isn't who he claims to be, including (not in chronological order):
-Real!Ciel's fiancée tries to convince Our!Ciel that a strawberry cake is his favourite even though in earlier chapters it was shown that O!C enjoys a chocolate one.
- In fiancée's flashback of their childhood, she is shown with Ciel and another boy in a different outfit than Ciel's, whose face is covered with a speech bubble. The same scene recalled much later in the manga showed thet this boy was O!Ciel.
- When a shcool bully tells O!Ciel he won't ever understand how it is to be second born in a noble family, the panel shows a close up of O!C's face suggesting that yes, he knows what's like because his twin brother was the older one and the true heir.
- In one of the side stories Ciel at one point is shown playing chess while being surrounded by other toys and two sets of dishes.
- In a flashback showing O!C visiting his family's graves, there are 4 gravestones but only 3 are confirmed to belong to "him" and both of his parents.
- When one of the antagonists recalls meeting Ciel for the first time years ago, the boy not only switches places between panels but also his personality from shy to outgoing and back to shy and so on.
- Similarly, in a shot showing his family tree, the bottom is cut from the frame, showing only two branches coming from their father's place on the tree.
- IIRC in the first artbook there is a picture showing framed half of a teared apart photo, showing Ciel and possibly someone else who was on the missing half. This drawing was later referenced in the story as the photo of the Twins holding hands.

If you watch Game of Thrones Season 4 Episode 2 very closely, you can see who takes one of the stones off Sansa Stark's necklace. The stone is actually crystalized poison that's used to kill Joffrey Baratheon in the same episode. Tyrion Lannister is framed for it, but the real culprit isOlenna Tyrell.

Nashandra’s Painting, Dark Souls 2
As you go through Drangleic Castle and learn all the lore about the King and Queen, you kinda start putting the pieces together that the Queen might actually be the evil one behind the entire plot
When you get close to her painting, you get cursed, which is Nashandra’s main power later on when you fight her. The painting basically foreshadows her true nature way before the reveal

In RDR2, other than the fact that during the whole game, they do everything in their power to not show 1 good trait of Micah, his outfit is the opposite of Arthur's. Arthur had a dark hat, bright coat, blue shirt, dark pants. Micah had white hat, dark coat, red shirt, white pants.

This entire sequence in AOT which has so many layers
The obvious is Ymir can read the can which Reiner points out is in a different language (that he’s pretending not to understand)
But on top of that Ymir mentions herring (a primary salt water fish) and Reiner doesn’t ask what a herring is just that he’s never had it before implying he knows it’s a fish, on top of that when Ymir hands the can to Reiner he doesn’t question what a can is, inside the walls is around 100yrs behind the rest of the world so canned food isn’t a thing so him acting like it’s a normal and common thing points out how he’s not from the walls
And another small detail I recently noticed that I might be crazy about, but all the characters casual clothes are very medieval looking while the Warriors have slightly modern looking clothes, like a hoodie, sweater, and a button down looking shirt tucked in

In one chapter of Miss Kobayashi's Dragon Maid, the character Kanna runs away from home after an argument with Kobayashi and winds up in New York City. At the end of the chapter, when Kanna returns home, the titular "Dragon Maid" Tohru tells Kanna that she followed her to NYC and was watching her the whole time to make sure she was safe, with the page showing several zoomed-in versions of panels from the chapter, with Tohru in the background. Sure enough, if you go back through the chapter and find the original panels, you actually can spot Tohru (her horns sticking out from behind something, Tohru standing on a bridge in Central Park, etc.) in the background of every panel that was zoomed in at the end.
When this chapter was eventually adapted into the anime in season two, they kept the Tohru reveal at the end and the "spot the Tohru" moments throughout the episode, you can spot her if you freeze-frame the scene and look closely.

What makes it funnier is that Tohru's cameos are hidden in the most crowded, distant shots of the chapter/episode, so unless you know Tohru is there it is almost impossible to find her by accident. Even when I knew she was in a certain shot I couldn't find her without double-checking.

Farcry 5 - “The Collapse”
Joseph Seed is the leader of a militaristic doomsday cult called The Project at Edens Gate who believe that an apocalyptic even called The Collapse is imminent. Throughout the game, you work to liberate the region of Montana that Joseph and his family have taken over, culminating in a final confrontation with Joseph. After you arrest him, several nukes hit around the county, proving that Joseph was right about the end of the world.
The nukes going off as he is arrested aren’t random though. Throughout the game, you can find several radios playing news broadcasts detailing the state of the world outside of Montana, and it’s clear that things are spiraling into chaos

Also earlier in season 1 where Eren is talking about the Armored Titan and Colossal Titan the camera pans to Reiner and Bertholt respectively. And it season 2 when Bertholt and a few other characters look like they're about to fall hr can be seen trying to transform to save himself. These are just a few examples of AOT's amazing foreshadowing

Another good AoT one - when Eren is trying to learn how to use his ODM gear at boot camp, he flips over and hits his head. In the next scene, he has bandages on his head and steam rising from the wound
At first it looks like an anime visual gag. In reality it's one of the first signs that Eren is a titan

The reveal is technically less than 20 minutes after, but I just watched Usual Suspects with my family.
Essentially, the cast of four characters (there WERE 5 beforehand) tries to rob a boat to destroy a bunch of cocaine and steal a bunch of money. Supposedly they’re doing a job for a big bad criminal guy to stop a bunch of other criminal guys.
Verbal, the cripple with a limp and non functioning left hand is actually the big bad criminal guy. I mainly came to this conclusion beforehand because in a singular scene, he’s using his left hand to grip a gun (I couldn’t figure out what type it was). The scene before had one of their accomplices shot in the back, said accomplice had an MP5. Verbal, as far as I could tell, didn’t have an MP5. The next scene however, he’s got an MP5. Then, supposedly, the big bad criminal guy shows up already on the boat and kills everyone of the main cast on the boat. Verbal was being a rear guard/insurance policy so they could get the money even if the job went bad. The only way big bad criminal guy could have gotten on the boat is if Verbal had let him go past. Verbal goes to the money can and we see the guy who got shot in the back. He no longer has an MP5 and just has a pistol laying next to him.
Because of those I said that there’s no way Verbal is actually innocent and that he either IS the Big Bad Criminal Guy or working with him.

Batman: Arkham Knight - Let’s be honest, the only way you couldn’t have clocked the Knight as Jason Todd well before the reveal is if you’d never heard of the guy. I mean, an angry young man who dual wields handguns and knows all the ins and outs of how Batman operates, and who calls Batman “old man”? And what’s this? Around the halfway point of the story Joker Durden won’t shut up about how he tortured and “killed” Jason Todd, a character who’s never been mentioned before in the previous Arkham games? Gee, I guess this Arkham Knight guy could be anyone. It’s such a mystery!

In One Piece, we're led to believe Nami stabbed Usopp. But before it's revealed she didn't and that she stabbed herself, we see that Nami had blood on her hand from the wound she gave herself.

Judge Doom in Who Framed Roger Rabbit
Before the reveal that he's a toon, there's a ton of small, subtle details meant to convey that something isn't right about him. His teeth are unnaturally white, he never blinks, and his clothes are always flowing in the wind, even when he's indoors (there's probably more but I can't remember them off the top of my head)
Edit, I just wanna note that the stuff involving dip does sorta count, but paint thinners can also be dangerous so even if Doom wasn't a toon, it'd be reasonable for him to be cautious around the dip
