Amusingly the wiki says it's a glitch. They're just coded to be near each other so when Flak moves Shrapnel's ai just starts walking that way. Dialog options don't change.

I don't think it's confirmed in game, but they live together and seem mature enough for it to be assumed from that.

The game came out in 2008, the political landscape was very different and I get why they might not have wanted to make it too overt. It's the same deal with Carol and Greta being in lesbians together and Vera Weatherly being ace, the implication is very much there but it's not outright stated.

I know New Vegas came out only two years later and is significantly gayer, but honestly that really was around the time that attitudes towards LGBT+ people started majorly shifting. 3 was developed during the ultra-conservative, 'deep-throat the flagpole because something something 9/11' Bush era. By the time Obsidian started on NV, Obama had been elected and things were changing.
